There is a type of upgrade crystal for each category of equipment, namely weapons, armor, and secondary weapons. When you gain a level, your equipment slot will have a number modifier next to its name. The higher the number modifier, the harder it is to successfully gain a level, meaning that at higher levels, you are more likely to need to spend more upgrade crystals to successfully increase the level. Every 10 upgrade levels, a new crystal will be required.
Below, a table has been created to better explain this system:

Once you obtain one of the upgrade crystals listed above, simply right-click on them, which will open the equipment slot upgrade menu, as shown in the image on the left.
In this menu, simply click on one of the slots you wish to upgrade, which will change the window you are viewing, as shown in the image on the right.
Once in this window, you can see which crystals are used to upgrade the selected slot, as well as the chance to succeed in the upgrade. You can also attempt multiple times with a single click by clicking the Try max button (feature only for premium accounts) to quickly use all your crystals.
If you want to upgrade another equipment slot, simply click the Back button and select another slot.
When upgrading any of the slots, they will apply the bonuses to any equipment you place in them, meaning you can freely switch between sets without complications.
